En Mini Ninjas seguiremos las andanzas de Hiro y Futo, dos jóvenes estudiantes de Ninja a los que su maestro les encarga la misión más importante de sus vidas. Los dos pequeños aprendices deberán investigar una misteriosa montaña, donde han desaparecido todos sus superiores de la academia Ninja.
